I myself haven't run into trouble with w3 applying css -- since I had the wrapper advice around the css parser in my environment (now checked in in emacspeak-w3). If there is some other reason to strip out CSS bits from a page before handing it to w3, writing a strip-style.xsl should be trivial and is left as an exercise to the reader.
